I'm sorry to say this,but I am growing dissapointment at your Sonic comics.It is utterly ruining the fanbase,and causing mast confusion.I think it's really best to either do a reboot,or just give up the comics in general.Personally,I would go with the reboot.It is best to help many fans,who are losing faith in the comic.Many fans are having constant rants either at Ian,other fans,or you.
See,the main problem is probally the plot-holes.There seems to be constant errors in most of your writing.For example,Mobius X.When you made Shadow took over Acorn and did all that,you forgot Shadow's promise.Also,another example is how a doctor told Bunnie her legs would never be normal again,but you went ahead and made that way again

The Out Of Charactering
Constant times,characters do this and that,despite what they would normally do.Remember Tails was yelling at Sonic,Sonic,his long time friend for a girl?Since when Tails would fight his friend over a girl?

Mobius X-Years latter is a what if tale in a possible future, certain thing happened to Shadow in that time line that lead to Shadow becoming a tyrant which was his way of keeping his promise to Mira by keeping a tight grip on Mobius he can all ways protected and punish those he deems evil. So Shadow is still keeping his promise just in a slightly slanted way, not the best way but it is the way Shadow chose in this world.
There are a multitude of reasons that Bunnie got her original limbs back, the Genesis wave that reset the world, The Chaos Emerald which has a great deal of power, Nagus’s magical abilities (he turned Robotnik’s head into a crow and a pig so restoring Bunnies limbs is not that much of a stretch and then add the fact that Nagus did it completely by accident so who knows how long it will last of if Bunnie will suffer any side effects.
Characters can have different sides to themselves, seeing then out of there set traits is what makes them interesting. Tails is allowed to get angry, Tails had a big crush on Fiona and Sonic dated her despite knowing how Tails felt and did to apologize until much later. After they got that incident behind them they have never been closer and never fought like that again.
The term “Mary-sue” is very vague, so what if Sally had a lot of boyfriends, Sonic has had more love interest that her, Peter Parker had a lot of girlfriends until he married Mary Jane, Bruce Wayne has lost of love interest as well that does not make them Mary-sues.
Like I said you can hate the comics but if you have such a problem with them

Also,on your Bunnie thing.If genesis reset the world?Why didn't her legs been gone?Also,why didn't everyone turn into way past selves,if they reseted the world?Everything would've turn into old days if was reseted.
In SEGA also,Sonic only had a few.When Archie came,a bunch sprang up.

I said that the Genesis wave might have contributed to Bunnies turning back to normal not that is was the main cause.
You will get quite a few characters if a comic continues for two-hundred issues, not to mention we only focus on them when the story calls for it.
You are welcome my friend, you have the right to enjoy what you want and I have a right to enjoy what I want, spread the respect around.
1. No more romance
Having this as a sub-plot just adds unnecessary melodrama that is not needed. Let the story be the drama.
2. Flesh out your characters
Too many of the cast members are under developed. I've heard you cant touch the game characters, but could you the characters you already have?
